Divergence times were estimated with two fossil-based calibration intervals: 1) the Mus/Rattus divergence set to between 10 12 Mya [ 65, 66, 132, 133]; and 2) the divergence between Apodemus mystacinus and all the species of subgenus Sylvaemus (A. flavicollis and A. sylvaticus) set to a minimum of 7 Mya [ 51, 78].
We used a custom python script to trim reads to remove low quality bases (Phred quality score <20) and reads with fewer than 30 nucleotides of contiguous high quality bases and aligned these reads to the X. maculatus reference using STAMPY v1.0.17 (Lunter and Goodson, 2011) with default parameters except for expected divergence set to 0.03.
The intron neutral substitution rate was estimated from the average of K2P+G estimates of both genes using the formula r = s/2t, where r is the substitution rate, s the estimated substitutions per site, and t the time of divergence (set as 3 Myr for E. vogeli and E. oligarthrus; Knapp et al. 2011).
