Orthologs are commonly defined as the functional equivalent genes between species, which may have diverged after a speciation event, whereas genes created by a duplication event, either before species divergence (out-paralogs) or after a speciation event (in-paralogs), are known as paralogs.
Larry Brown's "Rabbit Factory" is another exercise in loquaciousness, but here divergence wins out over digression.
Even when post-insertion mutations can be reliably identified, pseudogene evolution rates have not been well calibrated prior to the H/C divergence, as pointed out by Booth and Holland [ 4].
However, majority of the studies on gene expression divergence were carried out using closely related species (inter-species), little is known about the expression divergence within intra-species.
This suggests that geographic distance alone may not explain inter-population genetic divergence, which rules out an isolation-by-distance model.
JAS designed this study, sequenced BACs, annotated BACs, designed primers for mapping of BACs, performed sequence alignments and divergence estimates, carried out all of the batch sequence assemblies and quantification of those assemblies and drafted the manuscript.
To expand the above analysis, a study of SDH family functional divergence was carried out to detect amino acid sites that have varying evolutionary conservation among member genes, using DIVERGE (DetectIng Variability in Evolutionary Rates among Genes) software [ 32, 33].
