Again, this supports the proposition that equivalent performance can be obtained on dissimilar gene lists.
For example, the FC-based methods (AD, WAD, FC, and RP) and the t-statistic-based methods (modT, samT, shrinkT, and ibmT) produce clearly dissimilar gene lists (see Table 5).
Out of the 18 conditions with dissimilar peak lists, 6 (33%) showed a discrepancy between the de novo motifs identified in the replicate experiments (Fig. 1C, motif logos, Fig. S3 and Table S1).
This list of dissimilar genes was further analyzed with IPA to identify altered biological functions and networks.
The IPA network called "antigen presentation, inflammatory response, cell-to-cell signaling and interaction" was the most significantly represented by the list of dissimilar genes.
However, in this experiment the number of genes on each platform was very different, so that the full lists will be more dissimilar.
Although none of these defense genes were in the list of the 34 most dissimilar genes, our results were in general agreement with these findings as we found that the majority of genes with opposed regulation were associated with immune response and mainly belonged to the antigen presentation, inflammatory response, cell-to-cell signaling and interaction network.
Third, when the two methods are somewhat dissimilar, the overlap between the two neighbor lists will be small, forming a broader NPI distribution [Panel (c) in Fig. 5].
