Differential transition probabilities create a problem for the character state level of homology (synapomorphy) as some non-identical states are closer to each other than others.
A systematic analysis of these parameters determined for loop-deletion OccK1 mutants enabled the identification of significant changes of the differential activation enthalpies and entropies but modest modifications of the differential transition free energies.
Farris (24) and Kluge (25) found the concept of differential transition probabilities (such as a transition rate that is different from a transversion rate) to be problematic with regard to this debate as it implied a non-independence of character states and therefore was contentious for a view of homology synonymous with synapomorphy (13, 19- 20).
If petals are adaptive (say attracting more pollinators, increasing reproductive success), there may be differential transitions between states (Fig. 1), such that lineages with flowers lacking petals sometimes evolve them, but once evolved, they are rarely lost (i.e. lineages with petaliferous flowers almost never revert to being apetalous).
While this is a valuable comparison for assessing underlying characteristics and possible developmental trajectories, it is less useful for examining differential conversion rates, since ' transition to psychosis' by those with UHR is essentially being compared with ' conversion to established psychosis' (generally schizophrenia) by those who already have a psychotic disorder.
There are three distinct processes that can lead to differences in evolutionary success in association with key innovations (phenotypes), the first of which is microevolutionary and the other two are essentially macroevolutionary: (i) differential trait transition rates, (ii) differential extinction rates, and (iii) differential speciation rates (Fig. 1).
