The differences between the annotations made in this study and the annotated genomes are listed in Additional file 7. Genes with similar sequences are likely to have similar functions and homologous gene clusters (HGCs) are generated by sequence similarity.
There are some differences between the annotations of shared homologs and D. antiqua unique unigenes, such as the GO term "synapse part" in the cellular component, "auxiliary transport protein," "metallochaperone," "nutrient reservoir," and "protein tag" in molecular functions, and "cell killing" and "viral reproduction" in biological process annotation.
Differences between the annotations may be a result of our inclusion of SNPs in the C or G of the target CpG (whereas Illumina only annotated SNPs in the probe sequence, see Additional file 1), updates to the dbSNP database and the possibility that Illumina used a minimum heterozygosity as SNP inclusion criteria.

This drop in precision is to be expected, and can be explained by the differences between the annotation scopes of the training data, CHEMDNER, and of each of the latter three evaluation corpora.
Altogether, there were only small differences between the annotation profiles of the transcriptome and the proteome in the unfed midgut and overall annotation patterns were very similar.
After the annotation process, differences between the annotators' decisions were resolved under the supervision of an annotation manager (bachelor's degree with more than four years of experience in clinical text annotation) and the inter-annotator agreement (IAA) was calculated using F-value to measure the agreement [ 34].
