The main objective of this review is to update the available computational approaches for prokaryotic sRNA predictions with regard to their functionality, developmental background, sensitivity, specificity, success rate, and their ease of use.

By clustering, we hoped to uncover biologically meaningful groups of CpG loci, with similar methylation patterns, which may share biological characteristics such as comparable functionality in certain developmental pathways or location in similar genomic regions.
Perhaps significantly, the inferred age of Lerista (see below) is comparable to estimates of the period over which unexpressed developmental genes may preserve their functionality (0.5 6 million years [ 15]), rendering the re-elaboration of structurally reduced limbs at least plausible.
We find that GO terms prefixed by response_to are overrepresented along with functionalities related to reproduction, developmental mechanisms, and metabolic processes (fig. 2).
Notably, a large cluster containing 39 highly expressed WRKY genes was also observed during early flag leaf development and may play roles in regulating developmental processes involved in leaf expansion and functionality (Additional file 2: Table S2).
