We experimented with using reverse PSI-BLAST to do so, followed by confirming hits with HMMer, but this was not much faster than running BLAST against the database (data not shown).
A query can be compared to ad-hoc families by running BLAST against the seeds of the ad-hoc families, which is much faster than running BLAST against the entire database (data not shown).
