For the assessment of correlation between PS gene set and prostate cancer status and progression we used Oncomine database analysis tool http://www.oncomine.org developed by Chinnaiyan and colleagues [ 63].
The database analysis tool R2 (http://r2.amc.nl) was used to investigate HDAC1, 2, and 3 mRNA expression in brain tumors and normal brain tissues using publicly available datasets (Dataset: [ 7], Probesets: HDAC1 (201209_at), HDAC2 (201833_at), HDAC3 (216326_s_at).
Since TICs are proposed to be fundamental for tumor maintenance, invasion, metastasis and drug resistance, we investigated if the 66 PS genes were correlated to prostate cancer status or progression using the Oncomine database analysis tool [ 17- 20].
To determine if there is any connection between CRH and the differentially expressed genes between AR-5 and IVB cell lines, genes listed in the Table 2 were submitted to the STRING on-line database analysis tool, which searches for physical and/or functional associations between enriched genes that have been reported in the literature.

This database is fully expandable and new RNA-seq data can be integrated into the database and analysis tools can be updated to provide additional functionality to compare between experiments.
