While previous approaches have used simple Poisson modelling of the coverage of cfDNA for simulation purposes (Chen et al., 2013), we propose a more elaborate model to more accurately model the extremely uneven coverage that we observe in cfDNA samples (Fig. 1).
On the contrary, PERS and e-PERS proposed in the paper do not result in a coverage hole until the end of the simulation.
The average coverage of 500 simulations is shown for the random data set (matched to the same number of examples for each respective TFBS set) When considering all transcription factor footprints together, as depicted in Figure 3 and Table 1, the overall coverage obtained using palindromes and mismatches to characterise binding sites can be calculated.
In the different perspective, Figure 12b,d shows the result that the sensing coverage of the target area increased when simulation was conducted as the number of sensors was increased while the connectivity degree was kept constant in the same environment as the one in Figure 12a,c.

Other serious concerns include limitations of the approach with respect to predictions (reviewer 2, please address this in the response and in the manuscript), and lack of a convincing statistical validation (e.g., frequentist coverage of the predictions in a realistic simulation study – where data are generated using parameters estimated from the real data).
Based on models proposed for such adsorption, the maximum surface coverage of the monolayer could be obtained from simulations together with the proposed kinetic model of deposition.
