We exemplify our findings with algorithms for the Maximum Independent Set problem, a parameterized and a counting version of d-Hitting Set and the Maximum Induced Cluster Subgraph problem.
Clearly, our goal is not to solve the general stochastic network reliability problem, which remains a #P problem in the computational complexity hierarchy (i.e., a counting version of non-deterministic polynomial time [NP] problems for which there is no known polynomial time algorithms to find their solutions).

Some of these functionalities are rooted in the modules and some are callable functions; in some cases, the functions require default parameters; different functions may generate different object types; the results of fingerprints of count version contain frequency information while the bit version does not.

In this paper we will use the case-count version.
HTSeq-counts version 0.5.4 was run with options to deal with non-stranded reads in the intersection-nonempty mode.
Qualimap compute-counts (version qualimap/0.7.1) [ 87] were subsequently used with the 'uniquely-mapped-reads' algorithm to count the number of raw reads that successfully mapped back onto each assembled transcriptome.
HTSeq-count version 0.5.3p3 (http://wwwhuber.embl.de/users/anders/HTSeq/doc/overview.html) using the union model was used to assign uniquely aligned reads to Ensembl (v69) annotated bovine genes.
Quantification of mature miRNAs was made using the HTSeq-counts (version 0.5.3p9) taking into account the strand orientation and guided with the mature miRNAs from the miRBase v19 gff3 annotation file.
