Our approach, based on a bioinformatic analysis of CCG promoters, does not allow to distinguish core regulatory elements (E-boxes, ROR elements), input pathways (CREB elements), direct output (D-boxes) and secondary regulation (via hormones, nervous system, feeding, sleep-wake cycle or body temperature).
The ChIP results also showed that there was no binding of SATB1 to the globin gene promoters including ε- and γ-globin genes or the core regulatory elements including HS2 and HS4 (Fig. S2), suggesting a binding specificity between SATB1 and MARs.
In the present study, we propose a kernel-based approach to efficiently identify core regulatory elements involved in specific biological processes using gene expression profiles.
Based on the gene expression and chromatin modification patterns, we have predicted tens of thousands of potential core regulatory elements shared by all cell types and potential tissue-specific regulatory elements and show that a combination of both H3K4me1 and H2A.Z is a better predictor of enhancer activity than either alone.
Although we used unique gene datasets to search for tissue-specific motifs, the body muscle and pharynx shared several highly significant sequences, suggesting the existence of common core regulatory elements modified for pharynx and body muscle (Table S6 in Additional file 1).

Firstly, expression of core regulatory secretory regulatory elements, including genes involved in depolarization, was identified.
After we combined all the interactions we derived two networks of interest, one for core promoter regulatory elements (NW1000) and one for the more comprehensive set of regulatory elements (NW5000).
Bidirectional promoters comprise a diverse set of core-promoter regulatory elements.
A core promoter containing regulatory elements necessary to activate the CGL in cholinergic cells and to repress its activity in non-neuronal cells is present in the sequence spanning approximately 4 kb upstream of the R exon [49], [50].
First, each domain contains a core set of regulatory elements that function in a hierarchical manner.
These core genes include regulatory elements (e.g. ncRNAs and transcription factors) and nutrient cycling genes (e.g. carbon and nitrogen cycling genes).
