It is precise enough for our purpose, i.e., the study of fluctuations with short period along the satellite orbit, to assume that the axes of the sensor coordinates are nearly the same (deviations of the North in the sensor coordinates from the true geographical North less than 3°) as those of the NEC coordinates except for the sign as is explained below.
The observations were spatial coordinates, except at the choice point "3,2" where the directions the agent could go were also observed (corresponding to one arm of the maze being blocked, forcing the agent to go the other way, or neither being blocked).
As in [ 4] and [ 32], two transcripts were assumed to match if and only if internal exon boundaries coordinates (i.e. all exons coordinates except the beginning of the first exon and the end of the last exon) were identical.
All methods use alignments obtained by mapping reads onto the library of isoforms with Bowtie [ 26] and then converting them to genome coordinates, except for Cufflinks which uses alignments obtained by directly mapping the reads onto the genome with TopHat [ 21], as suggested in [ 20].
However, for cases where the coupling is not very strong, if the active site is known, this could be easily tackled using a modified version of the selection function that integrates away all coordinates except for those of the active site (i.e. uses marginal conformational distributions rather than the full ones in the definition of selection function).
We follow the protocol of Isolasso (Li et al., 2011b) and consider that a transcript from the annotation has been detected by a method if it predicts a transcript that (i) includes the same set of exons, and such that (ii) all internal boundary coordinates (i.e. all the exon coordinates except the beginning of the first exon and the end of the last exon) are identical.
