We extracted the conserved pre-miRNAs whose 5' arm or 3' arm have ≥20-nt continuous fragments identical to a subject sequence and the opposite arm have at least 15-nt fragments matching the same subject sequence.
Only continuous fragments (more than 100 nt in length) of alignment from Vista tool [ 20] conserved for four plant species were taken in analysis.
We focused on orthologous exons rather than on full-length transcripts in order to provide biologists with single continuous fragments potentially amplifiable from genomic DNA.
In a second step, the continuous fragments excised from the consensus threading templates and the super-secondary structures are assembled into full-length models with the threading-unaligned regions constructed from ab initio simulations.
In TASSER [ 20], we assemble the protein models directly using the continuous fragments from the PROSPECTOR_3 alignment, in which the conformations are searched in an "on-and-off" lattice system, i.e. the threading-aligned regions are modeled off-lattice and the unaligned loop regions on-lattice.

However, the accurate analysis of the profile of the continuous fragment distribution is not trivial (Ager et al, 1990; Kraxenberger et al, 1994; Cedervall et al, 1995).
To define the closest outgroups and the general time frame of diversification we used a combination of mitochondrial (a fragment of 827 nucleotides at the 3' end of cox1, a continuous fragment between 798 803 (Agabini) or 802 nucleotides (A.
The large amount of continuous fragment m/z and intensity data must be connected to the relatively small amount of protein and peptide sequences or masses [M+H], that are ordinal or nominal variables, in order to compute the differences in intensity values over treatments [ 10, 12, 20, 23, 29, 48].
A local descriptor is built by a) identifying all close amino acids within a radius of 6.5 Å (an amino acid is represented as the point on the vector [Cα,Cβ] that lies 2.5 Å away from Cα), b) for each close amino acid, adding four sequence neighbors, two from each side, to obtain continuous backbone fragments of five amino acids, and c) merging any overlapping fragments into segments.
