For zebrafish, 8 genes were identified using the graphical view and contiguous alignments of transcripts, of which 2 are located in genbank (see Additional file 1 for accession numbers).
Genes missing from A. carolinensis annotations can be attributed to gaps in the Anocar2.0 assembly; misassembly in genome scaffolds would interrupt contiguous alignments of transcripts at contig sequence boundaries.

The gene encoding mini-RCP is engineered by contiguous alignment of nucleotide sequences coding for selected epitopes of chicken RCP separated by leucyl alanine residues.
Specifically, we identified two degenerate transposases: one truncated ORF (CP4_3451) with 59% identity to the Tn1546 transposase [32] and another two ORFs (CP4_3464 and CP4_3465) that, when joined, produce a contiguous alignment (85% identity) with a resolvase/recombinase.
We generated a presumptive locus assembly of ordered/oriented spretus contigs that maximizes contiguous alignment between the two species (Fig. 1).
Minimum requirements for annotation were a contiguous alignment of 300 bp, with 85% sequence similarity and a minimum e-value of 1 × 10−20.
The segment (35%) at the top of group F had a dense contiguous alignment spanning the initial 28% of Mt-2.
To get the best possible contiguous alignment, each raspberry unigene was compared to its best CDS match in each of the three genomes with SSearch [ 68], a software program that performs a rigorous Smith-Waterman alignment.
Contigs were assembled and oriented for each spretus BAC in order to maximize contiguous alignment with the musculus assembly; short contigs without unambiguous alignment to musculus were omitted from this "locus assembly".
We used these contiguous alignment regions as conserved regions, which occupy 44% (1,255,655,305/2,818,767,476 bases, excluding the Y chromosome and gaps between contigs) of the human genome, which is almost the same percent (roughly 40%) as that detected by the previous study [ 20] of the mouse genome using BlastZ.

Since I tried Ludwig back in 2017, I have been constantly using it in both editing and translation. Ever since, I suggest it to my translators at ProSciEditing.
