This microcapillary contains exactly the volume of tracer one intends to inject, therefore the danger of flooding large brain areas or the risk of tracer leakage to neighbouring nuclei are completely eliminated, and in the same time this design assures that very small and circumscribed areas can be labeled and their connections mapped, thus making the experiments more specific.
General network visualization software are often used by computational biologists, for example the Pajek software project [ 18], or AT&T's Graphviz project [ 19], where the second is an open-source project used as a library in many applications, i.e., Science Signaling uses GraphViz to display their Connections Maps [ 20].
The index does not try to map the totality of all details but rather serves as a connection map for the objects contained in other ontologies.
As such, we built the regulatory block for each gene based on distal-DHS-promoter connection map (denoted as DHS-based regulatory block in this study).
Figure 3 shows the connection map between microRNA molecules and its target genes from temporal up-pattern and from temporal down-pattern.
A visualization option in Caret allows each connection map to be immediately displayed when any surface node within the target area is selected.
For example, 1538 (of 3391) heart enhancers assigned to at least one heart gene could not be retrieved from this distal-DHS-promoter connection map.
Although the distal-DHS-promoter connection map was established on the basis of an extensive panel of cells, this map does not cover the entire regulatory-element-promoter landscape for all tissues and cell lines.
To perform that, the technical team of this database created a common platform called CMADES, by which the pathway editors could manually enter the connection map of a signaling pathway and automate various tasks such as keeping the record of data entry and pathway reconstruction.
Other than representing an important instrument for generating new hypotheses and producing novel knowledge [ 30], the ontology layer which underlies the database structure improves the user capability of browsing data, due to the available standardised terms and the connection map provided by the ontology tree.
