Data sets and analyses for the core and supplementary components were kept separate until the analyses were completed then each analysis was incorporated into the results narrative.
Two independent runs of 90,000,000 states, sampling every 3,000 states, were completed for each analysis, using an uncorrelated lognormal relaxed clock (Drummond et al. 2006) and a linked Yule tree prior across the CR and protein-coding region partitions.
Since none of the results were different when analysed on those with complete data only, each analysis reported here includes all subjects with available data.
The complete independence of each analysis permits extensive parallelisation depending on the available computational resources.
