In ovarian somatic cells (OSCs), we found 12843 D. melanogaster CRMs and 20207 D. yakuba CRMs that show compensatory conservation.
In order to take a broad view of Sox binding at CRMs, we re-analysed the low-stringency STARR-seq data and identified 21105 D. melanogaster CRMs active in S2 cells that show compensatory conservation relative to D. yakuba and 22444 that show compensatory conservation relative to D. melanogaster.
To address this, we utilised data from STARR-seq assays performed in D. yakuba and D. melanogaster where it is estimated that 19% of active D. melanogaster CRMs show compensatory conservation relative to D. yakuba CRMs [ 84].
This remains a rapid rate of population decline compared with rates for most other threatened bird populations [17] and one that is unlikely to be fully counteracted by compensatory in situ conservation measures such as nest protection and supplementary feeding.
As expected, the global consensus sequence shows a high level of conservation of compensatory base pairing proximal to ESS3b with secondary structure predictions further supporting a conserved stem loop structure.
The strategy under Energy by Design (EbyD; [16]) is to improve approaches to the mitigation hierarchy (Avoid, Minimize, Restore, Offset,), steer planned developments away from conservation priorities, ensure compensatory mitigation projects deliver a higher return for conservation, and mobilize funding for conservation.
RNAz alignments show a high inter-lineage conservation and multiple compensatory base changes in the stem regions (supplementary figs. S10 S17, Supplementary Material online), which suggest the functionality of the structures.
In the first steps, conserved structure features are recognized via primary sequence conservation and consistent and/or compensatory substitution, which provides a structure skeleton for the next step, where the more variable regions gain structures by thermodynamic folding.
