The putative source of 7-locus genotypes from clinical C. coli isolates (500) was assigned by comparison to datasets comprising genotype data from contemporaneous host and environmental/food isolates and genotype data from published sources [13], [17], [22], [26], [27], [28], [29].
Comparison to datasets from studies on human breast and pancreatic and murine prostate cancer revealed a high degree of similarity between upregulated genes in our breast cancer patient stroma and upregulated genes in the Ma et al. [13] and Bauer et al. study of breast tumors [22] as well as in the Binkley et al. study of the stromal response to pancreatic cancer [15] (Table 4).
In this study, we have restricted comparisons to datasets of low replication, as beta-binomial methods should prove effective with higher replication.
Interestingly, even if the disorder in the overall "disease dataset" was significantly high (Figure 1A) in comparison to "control dataset 1", the "PD dataset" failed to show this behavior.
Given that adjacent probes within a single gene may differ in signal with a standard deviation >1 (on a log2 scale) [35] we have the option to create a very conservative dataset by selectively removing probes using the results of the gcRMA algorithm [11] run on the original raw dataset, in comparison to the dataset returned by the normalization procedure described above.
Intriguingly, unstructuredness was not significantly enriched (at 95% level of significance) in the "control dataset 3", which comprised of proteins implicated in breast cancer, compared to "control dataset 1"; whereas in comparison to "control dataset 2" it was significant.
It is important to note that performance was better for EGFR1000 dataset in comparison to other datasets; it is probably due to balancing of number of inhibitors and non-inhibitors data.> It is necessary to compare performance of newly developed method with existing methods in order to justify whether newly developed method is worth.
We plotted percentage of proteins containing disordered regions against the number of consecutive amino acids residues predicted to be disordered and found in comparison to "control dataset 1", a significant prevalence of lengthier unstructured regions in proteins from "HD dataset" only but compared to "control dataset 2", all the disease datasets were enriched in lengthier unstructured proteins.
The popular emotion databases cover a vast diversity beginning from naturalistic and spontaneous datasets in comparison to acted datasets which contain pre-defined phrases spoken by actors and actresses in a studio environment.
Also, the data is monitored by the DSCA by an annual comparison to the dataset of the Dutch Cancer Registry.
