While measuring silencing loss in diploids, we noticed that a wild-type diploid with one copy of HML α::cre and the RFP-GFP cassette showed considerably reduced colony sectoring and a fourfold decrease (p = 1 × 10−5; Student's t test) in the frequency of half-sectored colonies in comparison to an isogenic haploid (Table 1), indicating a ploidy effect on the rate of RFP-to-GFP switching.
Note the sharp decline in the number of probe sets meeting the p ≤ 0.01 significance criteria (t-test) when the number of samples in the 10 μg class is reduced from a 4 × 4 comparison to a 3 × 3 comparison (Table 7); this attests to the additional power gained by using the additional array.
Although the metabolic labeling approach leaves little room for ambiguity, 31 of the identified compounds were also subsequently validated by comparison to an authentic reference standard (Table 1).
As we can see, the saved factor in using the RC complete sequence is roughly 2. A comparison to the Table 1 of (Mintseris and Eisen, 2006) shows that the sequence produced in (Mintseris and Eisen, 2006) is sub-optimal.
For comparison to the Table 1, we consider an example 114 kilobase contig of the population-sourced Anopheles gambiae genome assembly (Lawniczak et al., [ 26]) comprised of 984 reads containing 879 non-redundant reads with the largest of 12 haplotype blocks containing 481.
The graph database (Triple store for RDF) has proven to be easy to understand and maintain (in comparison to multiple tables in a relational database management system), especially for scientific data in which the information is not frequently changing all the time.
Evidence for such regulated gene expression comes from our non-normalized libraries, which included two genes that were overrepresented among ESTs from N. benthamiana in comparison to A. thaliana (Table 5).
In order to allow a comparison to previously developed methods, Table 9 contains timing measurements for previously published methods too [13,15,31].
In cases with active CD (Table 1, Active CD), significantly increased levels were observed for CXCL11 protein (p = 0.003, Figure 1, Additional file 2) and TNFSF13B mRNA (p = 0.001, Figure 1, Additional file 2), in comparison to cases without a CD diagnosis (Table 1; Not CD).
