At the genus level, Gp6, Gp4, Pseudomonas and Gemmatimonas significantly declined with the continuous cropping of coffee (Fig. 4).
For bacteria, the relative abundances of Proteobacteria, Bacteroidetes and Nitrospira decreased with the long-term continuous cropping of coffee (Fig. 3).
Numbers of passes recorded per night of forest bats did differ significantly between land-use types (D = 11.385, df = 3, p = 0.010), with significantly more calls in low-management than high-management coffee (Fig. 2).
We selected 14 genes for experimental verification using Caco-2 cells exposed to coffee extracts (Figs 1 and 2).

An association study of the key storage component related DEGs was conducted with lipid, cell wall component, storage protein and phenylpropanoid related DEGs in ripening coffee bean (Fig. 2).
For insectivores, the most important variables were pesticide use, distance to protected area, and tree cover (relative importance scores: 1, 0.71, 0.7) (Fig. 5B), while the most important variables for omnivore and frugivore abundance were distance to protected area, pesticide use, and type of coffee agroforest (Fig. 5A C, scoring 1, 1, 0.6 for both guilds).
