RAMMCAP takes raw reads as an input, does a six-reading frame open reading frame (ORF) prediction, clusters reads and ORFs, does a HMMer and BLAST-based annotation and allows comparison of the data, e.g. by similarity matrices.

This method clusters reads against a reference dataset, but if the reads do not match the reference, they are consequently clustered de novo.
One potential option, beyond the scope of our study, is to use a hybrid approach that first clusters reads via sequence similarity and then uses representatives from the clusters to build read trees.
The total number of clusters (reads) across the lane can serve as an indicator of the overall success of a sequencing run (Fig. 1a).

It can be seen from the figure that with the increase in the number of sensors, the cluster read time is significantly shorter than the single load time, so it has the property of efficient reading.
After clustering reads, we identify many novel TARs, most of which are shorter than 200 base pairs.
