For each host gene cluster and each single host gene, expression patterns were compared to the expression of predicted targets.

This analysis produced 140,862 putative transcripts with a minimum length of 200 bp (Table 1), these were clustered and the longest fragment in each cluster was retained, returning 106,670 clusters, each representing a single putative transcript (Table 1).
However, on using k = 4 clusters (Supplemental Figure 3), data patterns emerged that were both consistent among donors within each single cluster and significantly divergent between clusters by cumulative immunoblot intensity scores for the five immunogenic salivary proteins (P < 0.05, Student's t test).
By the second time point sampled in WEAU and CH40, and the third time point in SUMA, the viral population diversity had expanded dramatically and variants had become structured into clusters, each comprising a single-escape-mutation majority form surrounded by far less common single and double secondary mutations scattered throughout the region sequenced (Fig. 2 and Table S3).
In both species, the organisation of TRB genes is similar, with a library of TRBV genes positioned at the 5' end and 2 DJC clusters (each composed of a single TRBD, 6 7 TRBJ and a single TRBC gene) followed by a single TRBV gene with an inverted transcriptional orientation located at the 3'end [ 9, 10].
For each single cluster, the genes were more or less evenly distributed from the two QTL-regions.
