We extracted the variants from the extended ouput by ignoring some or all of the following filters: dbSNP filter (most mutations in NA12878 are present in dbSNP), clustered position filter (because the reads are a product of amplicon sequencing), contamination, and fstar LOD.
We disabled the "Clustered position" filter and the "dbSNP filter" for the amplicon sequencing reads, and we disabled the "dbSNP filter" for the exome sequencing.
