Note that this analysis is completely independent of that used to define activated channels, and thus circular inference is avoided [ 14].
To avoid circular inference, we used the Harvard Oxford cortical and subcortical atlases (Desikan et al., 2006; Frazier et al., 2005) to anatomically identify the right caudate nucleus and bilateral inferior frontal gyrus (operculum), SMA, and thalamus.
Therefore, we extracted out the condition-specific responses in each region of interest (ROI), for all subjects, using a fivefold cross-validation with anatomical priors so as to avoid performing circular inference.
Although Split-half cross-validation has been recommended for dealing with the problem of circular inference in neuroimaging (e.g., Kriegeskorte et al., 2009; Poldrack and Mumford, 2009; Vul et al., 2009), it did not perform as consistently or efficiently as the Leave-One-Out procedure in this application.
We had originally assumed that circular inference was not an issue with the ROI extraction because we were using one GLM, i.e., parametric model, to identify voxels with which to extract parameters from a separate GLM, i.e., simple condition-wise model.
Both the inferred phylogeny and protein atomic content are closely linked to the amino acid sequence, which may lead to circular inference – we assumed this would not bias our results, i.e. we assumed that forces affecting the atomic composition of proteins were independent of the forces affecting the sequence affinity of the entire genomes on which the phylogeny was based.

The theme of hierarchal inference and circular causality is now also emerging in the context of neuropsychoanalysis (Panksepp and Solms, 2012); can one cast Freudian constructs in terms of conscious and unconscious inference in a biological brain?
Another objection to Humean reductionism is that any attempt to justify testimony through an inductive inference will inevitably be circular.
In brief, we hope to show that active inference accounts for the circular (Bayesian) inference that is inherent in communication.
The GC skew graphs of the remaining three circular jakobid mtDNAs do not allow inferences about the replication mechanism.
