So in this range of parameters, between ∼72 and 86% of Gm genes are matched by Cf contigs; and over the whole range, Cf transcript coverage is greater than for Mt gene coverage.
That said, Illumina's strategy for locating probes means that there are locations where this platform offers greater coverage (cf. the known CNVs and the MHC-similar region 5q13, consistent with Illumina's stated design intent which also sees a greater focus on SNPs near RefSeq genes than does Affymetrix) but also some (such as the ERBB2 region) where they are lacking.
In order to evaluate the impact of missing data on our inference we built two additional matrices: (1) a supermatrix containing the 4 genes with best taxonomic coverage (cf. 12S rRNA + CYTB + RBP3 + GHR ; 56% of missing character states) and (2) a supermatrix containing the same 4 genes (39% of missing data) but maximizing the taxon sampling at the genus level.
