The other category of alignment methods, the Clustering-based methods, DALI [ 2], SARF2 [ 4], CE [ 5], SCALI [ 7], and FATCAT [ 12], seek to assemble the alignment out of smaller compatible (similar) element pairs such that the score of the alignment is as high as possible [ 18].
This study fills in the category of alignment-free supervised classification of metagenome data.
The identification of codon sites under positive selection was achieved through Bayesian inference using the Selecton2.2 server [ 75] with the "Positive selection enabled (M8, beta + w > =1)" evolutionary model with 8 categories, on alignments of S. sclerotiorum 1980, B. cinerea b05.10 and B. cinerea t4 orthologs.
Based on the findings and the outcome of the feedback session, we drafted the final version of the contribution map and we inductively identified six categories of relevant alignment efforts.
The optical map results describe two categories of global alignments, either 'restrictive' (level 1) or 'permissive' (level 2), and one category of local alignment (level 3).
