A maximal repeat is a perfect repeat (without gaps or misspellings) that occurs at least twice and which cannot be further extended to either its left- or right-end side without loss of similarity.
Trinity can be used to map the reads back to the contigs, and to connect the contigs into unigenes that cannot be further extended either end.
As was proven by Glasser et al. [ 17], this indicates that the ARc cannot be further extended by a PFR, a CSTR or mixing operations because all necessary conditions are met.
Interestingly, life spans of flies that have reduced p53 function in adult neuronal cells cannot be further extended by dietary restriction (DR) [ 9], indicating that a decrease in p53 activity may be a part of the DR lifespan-extending pathway in flies.
The effect of TOR on lifespan operates downstream of the insulin signaling pathway, as indicated by the observation that the increase in lifespan in an insulin signaling mutant cannot be further extended by mutations in components of the TOR pathway [ 21].
Noticing that the only splits that cannot be generated in this way were k i|1⋯ k−1 k+1⋯ i−1 for k=1,⋯, i−1, we also calculated their weights and added them to S. At the end of each iteration, we removed the splits with weight 0 from S since they cannot be further extended to splits with positive weights.
