To judge the diversity recorded within the FACS-sorted population, rarefaction and DGGE analysis were used to evaluate, respectively, the proportion of Pseudomonas diversity uncovered by the sequencing effort and the representativeness of the Nycodenz® method for the extraction of bacterial cells from soil.
At 3 and 5% genetic distance, the rarefaction curves were not saturated and the richness estimators indicated that 35.5 to 89.3% and 38.9 to 84.8% of the estimated richness, respectively, were recovered by the sequencing effort (Figures 1, 2 and S1, and Table S3).
Furthermore, the phenomenon seems to be unaffected by the sequencing effort (within the ranges described here) or sequencing technique used.
Despite the observed modest per-base accuracy of this sequencing platform, we were able to reconstruct nearly full-length16S rDNA sequences for 20 different species analysed from a mock bacterial community, and were able to obtain an acceptable taxonomy assignation for high quality 2d reads, only limited by the sequencing effort.
