The constraints were gradually removed by subsequent minimizations to a 0.1 kcal/mol·Å rms gradient, scaling the initial force constants by factors of 0.5, 0.15, 0.05, and 0. The minimized structure was then heated from 50 K to 310 K in steps of 25 K using velocity reassignment during a 30 ps MD run.
Because young mammalian duplicates are often conserved, we can perhaps better understand the initial forces retaining duplicates by examining expression profiles of conserved duplicates.
