To estimate the proportion of substitutions in synonymous sites, we aligned translated sequences of the duplicated CTLDcp-encoding genes with ClustalW, using either whole sequence or sequence for the CTLD-encoding region only, and built nucleotide sequence alignments based on the protein alignments.
