In particular, estimates of log(brain mass) using fossils are 10-15% lower for the root, the ancestral haplorhine (39), the ancestral anthropoid (40) and the ancestral New World monkey (54) than estimates made without inclusion of the fossil data, suggesting the accuracy of the estimates decreases at the deeper nodes when fossil data are not used.

In addition to our main anlaysis, we also performed a PGLS to assess the reationship between occurence in urban sites and relative brain mass using a reduced model approach (i.e. when frequency in surrounding areas and ecological variables were not included in the model); this analysis was done to compare our results to those reported in previous studies.

We explicitly tested whether head volume predicted brain mass using our estimates of head volume combined with estimates of brain mass as reported in the literature.

Estimates of ancestral relative brain mass using parsimony and ML were highly consistent both with and without fossil data (for both analyses: r s = 1.000, P < 0.001).

We performed ancestral state reconstructions of three traits (absolute brain mass, absolute body mass, relative brain mass) using 37 extant and 23 extinct primate species and three approaches to ancestral state reconstruction: parsimony, maximum likelihood and Bayesian Markov-chain Monte Carlo.

Relative brain and testis sizes were represented by the residuals of brain and testis size regressed on male body mass using the least-squares model.

To measure relative brain mass for the species in the tree we performed a phylogenetically controlled GLS regression analysis between log(brain mass) and log(body mass) using ML in BayesTraits (see Methods), that returned the following fit line: log(brain mass) = 2.18 + 0.684 [log(body mass)].

To analyze the differences in brain mass we used One-Way ANOVA in model 1 [ 46].

We immunoprecipitated 650 fmol of Aβ peptides from brain C247 and characterized both the chromatographic behavior and the masses of the peptides by mass spectrometry using the coupled capillary HPLC-MS system.
