Every Saturday, they invite friends over, set up huge speakers outside and blast Top 40 songs from 10 a.m. to 10 p.m.
The majority of them have homologous contigs (identity > 90%) in the other 14 ciliates represented in the transcriptome dataset, the exceptions being comp7405_c0 and comp10361_c0, each of which had a blast top hit identity of only about 30%.
We employed customized Perl scripts to construct abundance matrices accounting for the number of unique tag sequences per sample for each particular OTU and for each BLAST top hit GenBank gi number.
Here, ten percent was chosen as cut-off, which means that the taxonomic information of all reference sequences on the BLAST hit list which are within 10% of the score of the BLAST top hit were included in the taxonomic binning of the respective ribo-tag.

Unlike BLAST, Phylopythia and WebCARMA return more specific taxonomic information and assign reads to higher level taxonomic levels using a consensus of BLAST top-hit taxonomies [aka 'last common ancestor' algorithms (Huson et al., 2007)].
When considering possible LGT in each strain it was found that genes present in strain HD100, but not Tiberius, commonly encoded products with BLAST top-hits from terrestrial or plant-associated bacteria.
