The trimmed Solexa transcriptome reads were mapped onto the unigenes using Bowtie2-2.2.3 Bowtie2-2.2.3tie parameter: -v 3 –all –besoftwareta) [ 17] to detect the genes expression profiles.
50 bp, paired-end reads were mapped to the mouse genome (mm9) using bowtie with the options ' m1 –v2 –best –strata –a'.
Bowtie was run in its default mode which outputs the first alignment encountered with two or fewer mismatches as well as conditions which are most similar to offering full sensitivity to two and three mismatches, '-v 2 -a –best – strata' and '-v 3 -a –best – strata'.
Reads were mapped to the D. melanogaster microRNA sequences annotated in miRBase (v19) (Kozomara and Griffiths-Jones 2011) using Bowtie (Langmead et al. 2009) with the following parameters: -v 1 -a –best –strata.
Reads were mapped to the reference genome hg18 using Bowtie [ 63] keeping the best unique matches with at most two mismatches to the reference (−v 2 –best –strata -m 1).
We then mapped reads to the reference genome (dm3) using Bowtie allowing up to one mismatch and multiple best matches ([-a —best —strata -v 1]) and removed unmapped reads.

For a given read, the best stratum consists of the alignment(s) with the fewest mismatches.
The best stratum to predict mortality in our study was the high elevated lactate level group (P <0.0001).
Only the alignments in the best stratum are reported (if a read matches to six different genomic loci, two loci with no mismatch, and four loci with one mismatch, only the two alignments are reported) controlled with - -strata and - -best.

Additionally, all subsequent mapping matches for a read were ranked using the "best" and "strata" algorithms within Bowtie that rank the matches for a specific read using the number of mismatches within seed and across the entire read as well as the Phred scores at those mismatches.
