MatScan [ 47] is used to search for best occurrences of a particular TF on each set of orthologs.
To produce the initial set of predictions, we searched for best occurrences of each predictive matrix on the fruit fly genome with MatScan [ 47], discarding those hits with a similarity below 85% of each weight matrix.
