We used 454 pyrosequencing to sequence over 500 million bases of cDNA from the ovaries and embryos of the milkweed bug Oncopeltus fasciatus, which lacks a sequenced genome.
In this study we used an ultra-high throughput pyrosequencing approach [ 18] to quickly generate millions of bases of cDNA sequence for plant transcriptome analysis [ 19- 22].
Studies have already demonstrated that sequencing tags (typically 20 36 bases of cDNA) produces more robust results and detects more differentially expressed genes than several different microarray platforms, particularly when using a con-specific reference genome/transcriptome to which tags can be aligned [ 5].
Although the use of next generation sequencer helped in making advances in analyzing TSSs, it still remains extremely difficult to evaluate diversities of mRNAs transcribed by each gene because of their accumulation of short-length sequences (less than 50 bases) of cDNA clones.

In nrITS we did not observe significant differences between the frequency of allele-specific bases of cDNA-pools and genomic DNA in any of the alleles, so that the null hypothesis of equal transcription was not rejected.

For example, if 62 out of the total of 100 bases of a cDNA aligned perfectly and the other 38 bases did not align, the overall identity is 62%.
