Problems of this kind are unlikely to affect our results because the MLE methods used here estimate the most likely dN/dS ratio based on patterns of substitutions along all branches of a tree and have been shown to be significantly more powerful and reliable for inferring ancestral positive selection than counting methods comparing pairs of sequences [ 32- 34].
