Pandora identifies pathways by finding neighboring proteins based on confidence scores of protein pairs derived from multiple types of biological evidence.
In addition, instead of providing a binary result for each classification, we will also explore techniques for generating "fuzzy" classifications based on confidence scores.
Positive identifications were accepted based on confidence scores of at least 95% with a false discovery rate of 0.01 (at both protein and peptide levels) using the human section UniProt (release 17 August 2011) together with a reverse decoy database.
