First, we used twenty-four active data sets against a background database of molecules selected from the ChemDB.
To begin, we construct a dictionary A using the GMM mean supervectors Φ UBM, derived from the MAP-adapted GMMs using all the recordings from the background database, which form the model of the relevant population.
Another factor to consider was the context information that the chosen database would provide as we want to compare frequency of a scaffold in a user dataset to the frequency of the same scaffold in the background database, a generic database of compounds (such as PubChem) would give a different picture than a database of known drugs (e.g. DrugBank [17]).
A background database size of 175, 000 corresponds to a maximum active set size of 860 actives: more than large enough to effectively evaluate methods in our largest data set, suth-dhfr with 722 chemicals.
However, VisualRepbase suffers from a limited number of available genomes due to infrequent updates of the background database.
Because the upload restriction of Motif-X is 10 MB, a fasta format dataset (nearly 10 MB) containing the protein sequences from the B. distachyon protein database in Phytozome (version 9.1) was used as the background database to normalize scores against random distributions of amino acids.
