The phrase "autonomous minority" is correct and usable in written English.
It can be used to describe a group of people within a larger population that has a degree of self-governance or independence while being smaller in number.
Example: "The autonomous minority in the region has successfully maintained its cultural practices despite external pressures."
Alternatives: "self-governing minority" or "independent minority".
