Utilizing techniques such as MAINE-FAIRE (micrococcal nuclease-assisted isolation of nucleosomal elements and formaldehyde assisted isolation of regulatory elements) or chromatin immunoprecipitation, both coupled to high throughput sequencing approaches, reveal a relative depletion of nucleosomes over poly dA.dT tracts of increasing length [ 2, 4– 6].

In a previous study, we analyzed the nucleosome landscape of the P. falciparum genome during the asexual cycle by a combination of micrococcal nuclease (MNase) assisted isolation of nucleosome-bound DNA (MAINE) and formaldehyde-assisted isolation of protein-free DNA (FAIRE), coupled to next-generation sequencing [ 18].

To assess the accessibility of the MP bound regions at the FIL and LFY loci in inflorescences, we employed Formaldehyde Assisted Isolation of Regulatory Elements (FAIRE), a method that enriches accessible (nucleosome depleted) genomic DNA from crosslinked chromatin after phenol/chloroform extraction (Simon et al., 2012).

To investigate this, we examined the consequences of G9a/GLP-dependent H3K9me2 patterning on chromatin structure in HSPCs using FAIRE-seq (Formaldehyde Assisted Isolation of Regulatory Elements Sequencing) [ 13] to map accessible chromatin in CD34+ HSPCs treated with UNC0638 or dimethyl sulfoxide (DMSO) control (see Methods and Additional file 1: Table S1).
