Resulting contigs and singlets from the CAP3 Sanger sequence assembly, Velvet+CAP3 Illumina sequence assemblies and ABySS Illumina sequence assemblies were assembled into a consensus assembly with CAP3, generating the reference de novo multi-genotype assembly.
The genome-independent assembly was assembled with TRINITY, and resulted in 213,088 transcribed sequences, with 105,664 unique components including their isoforms.
The contigs from the long- and short-read pre-assemblies were assembled with MIRA V3.4.0, resulting in a final assembly named oak contigs v3 (OCV3) to distinguish it from two previous assemblies (OCV1 from [ 8], OCV2 from [ 22]).

Further exploration of various parameter settings and data combinations suggested that an iterative assembly in which contigs output from generic Velvet assemblies using various hash lengths are assembled in a final series of Velvet runs produced the best assembly (Figures 1 and 2).
With this mode active some regions that would typically generate a gap in the assembly due to repetitive sequence are assembled.
In addition, these two robust assemblies could be assembled to create a more complete non-redundant consensus reference L. loa genome, using the methods established for the generating the non-redundant consensus human genome.
