Reads can be displayed in one of five views, aimed at emphasizing different aspects of alignments: stacked, paired-stacked, strand stacked, inferred size and coverage view (Fig. 1).
Each method could be further tuned to improve aspects of the alignment process, but we note that under the single conditions shown here that BFAST has equivalent or better sensitivity and mismapping rates relative to other methods over a range of single base differences and indel sizes.
Instead, RAF defines a fixed set of basis features describing aspects of the alignment, RNA secondary structure, or both.
