Assembly of the paired-end sequences was carried out to improve annotation of markers included in the map.
The expressed nature of EST-SSRs allows the annotation of these markers with putative functions by sequence homology and potentially reduces the genetic distance between marker and causal gene to 0 cM.
These subsets can be obtained using any annotation of the markers.
The functional annotations of the developed markers are listed in Additional file 3. The 177 pair primers that yielded clear, highly polymorphic bands were used to assess the genetic diversity in a set of 25 individual plants representing diverse wild unknown species and cultivated genotypes of Amorphophallus (Table 4).
The dataset provides manual annotation of 83 marker points as shown in Fig. 3. Due to labeling noise and inconsistency, this dataset contains noise in the original measurements.
We present the annotation of, and marker development for, 14 of these genes of the dog genome, i.e. α-cardiac actin, caveolin 1, cysteine-rich protein 3, desmin, lamin A/C, LIM-domain binding factor 3, myosin heavy polypeptide 7, phospholamban, sarcoglycan δ, titin cap, α-tropomyosin, troponin I, troponin T and vinculin.
X-Y coordinates of annotation markers were exported from Zen and density contour maps were made using custom Python (Enthought, Austin, TX) scripts.
The detailed structural annotation of 21,499 InDel markers exhibited the presence of 16,993 (79%) and 4,506 (21%) markers in the intergenic regions and 3,228 protein-coding genes, respectively (Fig. 2E).
