When we removed two outliers with the highest depth (12,113 and 30,911 reads) the mean dropped to 2,425 (range 1,032 – 6,578).
The diverse strains sequenced and the high depth of coverage allow us to probe the sequence coverage required for optimal assembly and variant calling of the V. cholerae genome using next generation sequencing.

Besides the ability to profile novel genes expressed at low levels which could not be identified by traditional cloning and sequencing approaches, the high depth of sequencing obtained by these techniques allows for the absolute quantification of genes, and the comparison of gene expression under different experimental conditions [ 38, 73, 74].
However, the use of three different Illumina libraries (one paired end and two mate pair), the high depth of coverage (average coverage is 679X), and corrected PacBio data provide additional confidence in the PCR results.
To assess the quality of the variants captured and the genotypes called in low-pass sequencing we created a high quality set of variants and genotypes called in the high depth 2 Mb of sequence data.
Indeed, assemblies performed following a titration of sequence depths for both PacBio and Illumina datasets demonstrated that the high depth of coverage of the Illumina dataset did not confound the assembly process, and no assembly at a lower depth of coverage performed better than the assembly utilising the entire Illumina dataset.
The PCR amplification (instead of exon capture), longer read lengths on the MiSeq platform, and the much higher depth of coverage provided a strong method of validation for SNVs and indels.
Contrary to the approach in [15] where motion information in the low bit-depth layer is shared by MBs of both bit-depth layers, the low bit-depth and the high bit-depth layers in the LH scheme have their own motion information.
In Table 1, we compare the coding strategies of the three proposed schemes for the low bit-depth layer and the high bit-depth layer, denoted as LBD and HBD, respectively.
