The two main goals of our study were (a) to develop rules for decreasing sequence ambiguity (sequence alignment to several locations in the genome), which would decrease noise and increase efficiency in sequence alignment and SNP identification, and (b) to evaluate the effects of different SQ filtering strategies for cost-effective, large-scale identification of SNPs.
