The phrase "almost completely deficient" is correct and usable in written English.
It can be used to describe something that is lacking to a significant extent, but not entirely so.
Example: "The report was almost completely deficient in providing the necessary data to support the conclusions."
Alternatives: "nearly entirely lacking" or "practically void of".
