The aligned genomic sequences from these genomes showing highest alignment qualities (high percentage of sequence similarity over a significant stretch) were selected and used as templates in further Blast search of expressed EST sequences (dbEST) and cDNA sequences (nr database from NCBI) for best matches of cDNA sequences in different species.
We used the Mapping with Alignment Qualities (MAQ) package [58] version 0.6.8.
Although it appeared that the decreasing sequence identity had minor influences on the performance of the proposed method, we did observe that the alignment qualities of this method became a little unbalanced as the identity decreased.
Higher scores mean better alignment qualities.
Therefore, in terms of alignment qualities, it is sensible to compare CAMPways with SubMAP.
Any word in more than one description received the sum of its alignment qualities.

Guided by good biological insights, current structural aligners use a scoring function to quantify the structural alignment quality.
The length of the sequences had less effect on alignment quality, although longer sequences tended to be less well aligned.
The observations by scanning electron microscope (SEM) suggest ultrahigh alignment density and good alignment quality of SWCNTs.
