The phrase "alignment on average" is correct and usable in written English.
It can be used in contexts where you are discussing the general or typical alignment of data, opinions, or results over a period or across a group.
Example: "The alignment on average among the team members indicates a strong consensus on the project's direction."
Alternatives: "average alignment" or "typical alignment".
Using the above parameters for alignment, on average 66.35% of paired-end reads were able to be aligned to the reference HLA gene sequence with an average depth of 157×.
However for all sites and subjects a near-optimal alignment (on average 2.6°, range 0.5° to 6.0°) could be achieved by maintaining 0° tilt and applying a small rotation (typically less than 10°).
