N : number of alignments in the test sets, A: accuracy, which is defined as the fraction of correctly classified input alignments, A+: accuracy of alignments in reading direction of ncRNA, A-: accuracy of reverse complementary alignments.
Alignment indexes of the test-retest comparison (Fig. 4G) were highly significant (right hemisphere 0.93±0.9, p<0.00001, left hemisphere 0.9±0.08, p<0.00001).
Table 5 shows the pairwise network alignment performance of the tested algorithms for several PPI network pairs.
MWs for the individual test databases were calculated on the basis of: 1) the % of FAexpTRL aligned with the test database above the cut-off thresholds per 100 consecutive FAexpTRL on each rice pseudomolecule, 2) the average score of the alignments with the test database above the cut-off thresholds in each group of 100 consecutive FAexp TRL on each rice pseudomolecule.
Furthermore, when a comparison of the relative positions of ancestrally segmentally duplicated regions of the rice genome was made with the relative numbers of percentage alignments with the test databases, the two were found to be co-incident in terms of both positive, significant correlations (Table 3) and heat-maps.
The two amino acid positions in the core of the CLUSTAL alignment identified to be under positive selection (aa70 and aa133) are not identical to those of the MAP alignment, suggesting that the tests of positive selection using different alignments are not picking up the same evolutionary signals.
It was found that, although TLFAM-Pro demonstrated higher scores and longer alignments, a search of the test dataset against Pfam yielded more total hits, suggesting that TLFAM-Pro may provide a useful complementary resource to Pfam.
