For the alignment of size marker bands, the signals from a marker lane were transformed to the first and second derivatives using Savitzky Golay filter (window ½ 31 pixels, order ½ 3).
The Bowtie default parameters used were those in which the first seed alignment of size > 28 nt, allowing up to 2 mismatches, is chosen at random, and is used if it yields an alignment quality sum of > 70 with a maximum of 125 backtraces.
At each alignment position, the entropy of these subset alignments of size N was plotted against 1/N, using a linear regression to extrapolate the entropy estimate for N→∞.
Thus, the ENCODE authors would like us to believe that inferences based in part on approximately 85,000 alignment blocks of size 1 bp and approximately 76,000 alignment blocks of size 2 bp are reliable!
